I too have this same problem.
I'm running Debian Jessie 8.x latest (jessie main sources) host. I have a Liquorix kernel, 4.1-6.dmz.1-liquorix-amd64. NVIDIA drivers 340.93 (275 GTX gpu) installed from nvidia website by hand. Everything 3D related works just fine.
And the problem is that if I have 3D acceleration enabled, no matter what guest OS, there's a popup that then disappears and the VM screen opens up and is completely black and the menu's are all greyed out, like you see in the screenshot attached. I can't close the VM from the red X, it doesn't respond to it. I have to kill from terminal. The VM itself in VBox Manager window goes straight to Aborted mode.
I did a fresh install of VirtualBox (apt-get purge) and use the Debian Jessie source from virtualbox.org.
Otherwise it works great.

Same here.
Host: Kubuntu 15.04 64bit, Using Open Source (Recommended Driver) ATI drivers from xserver-xorg-ati.
Guest: Any OS
VirtualBox: 5.0.6 r103037
I also tried running VM headless by terminal and re-connecting to it via gui. This is what happens:
- I open a terminal and run "VBoxHeadless -s <vm name>".
On the terminal I get:
Oracle VM VirtualBox Headless Interface 5.0.6 (C) 2008-2015 Oracle Corporation All rights reserved. VRDE server is listening on port 3389.
And the VM starts up - I can see it booting in the preview pane, it's accessible by network, etc. - I double click the VM in the VirtualBox GUI to re-connect to the headless VM.
On the GUI I get the same new window described by gvoima (greyed menu items, black content). The VM status turns to "Aborted".
On the terminal (with the VBoxHeadless command still open) I get:X Error of failed request: BadWindow (invalid Window parameter) Major opcode of failed request: 7 (X_ReparentWindow) Resource id in failed request: 0x8800020 Serial number of failed request: 42 Current serial number in output stream: 43
and the command exits with errorlevel of 1.
As stated by gvoima, this only happens when "3D acceleration" is checked. If I uncheck it all works as expected.
vbox.log of VM Jalokahvi.
